How can I use a consensus sequence created with the Pretty program as input to other
Wisconsin Package programs?
You can do this by re-running the
Pretty program with the command-line qualifier -UGLy
using the Pretty output file as input. Pretty rewrites the sequences in the original input file,
including the consensus sequence, into individual sequence files. For example, the consensus
sequence is rewritten into a file called consensus.ugly. You can use these individual files as
input to any other Wisconsin Package programs.
