Can I change how agreement or disagreement at positions in the alignment are displayed
in the consensus sequence or in the alignment generated by Pretty?
Yes. There are a number of qualifiers you can use to accomplish this when running the
Pretty
program:
- -IDEntity displays only those residues in the consensus sequence that are unanimous at a
given position in the alignment. If you specify a symbol, such as -IDEntity=*, the program
displays that symbol in the consensus sequence. If you do not specify a symbol, the unanimous
residue will appear in the consensus sequence at that position.
- -DIFferences displays only those residues in the alignment that disagree with the consensus
sequence at a given position in the alignment. If you specify a symbol, such as
-DIFferences="-", that symbol will be displayed in the alignment at those positions that
agree with the consensus. If you do not specify a symbol, the position will be blank.
- -CASe displays residues in the alignment that agree with the consensus sequence in uppercase
and those that disagree with the consensus in lowercase.
