This Server uses the Chemscape
Server software to allow users to search via structure or compound
identifier on the SIS ChemIDplus
database of over 350,000 chemicals, and the NCI-3D
Database. To do this you will need:
-
A version of Netscape Navigator or Microsoft IE which provides the capabilities
needed to accept a structure query into a Netscape plug-in. Currently,
this prototype works with Navigator 4.75 or higher, or IE 5.5 or higher.
Netscape 6.x is not recommended.
-
Chime
Version 2.6sp1 is the latest version available from MDL for Win-95/NT,
or Mac (Power PC) using Netscape 4.75 or higher, and IE Explorer 5.5 or
higher (except Macs).
-
Chime
Version 1.02 is also available for users with Windows 3.1, Win-95/NT,
Mac (68K or Power PC) or IRIX, who use older browsers such as Netscape
2 or 3.01.
Once Chime is installed, right click with the mouse on the Chime Box on
one of our query input pages. A menu of options will be shown.
Types of Structure Queries
-
Substructure Search: The structure in the Chime Box will be used
to search for all compounds having that "substructure" and other atoms.
-
Similarity Search: The structure in the Chime Box will be used to
search for all compounds that contain structural features that are "similar"
based on an algorithm in Chemscape. The user chooses the percent similarity
at a prompt. The output is in order by simlarity score.
-
Exact Structure: The structure in the box will be used to find an
exact match in the database.
Types of Data (varies with file)
-
Name/Synonym: Any chemical name of interest.
-
Registry Number : The CAS Registry Number with or without leading
zeros.
-
REGNO: A sequential accesion number assigned by the system.
-
Formula: The Molecular Formula in hyphenated format.
-
Classification Code: The general category assigned to a chemical
based on toxicity, use, pharmacology, or status in certain chemical lists.
-
Locator Code: The name of an NLM database or a major resource which
has information about a chemical compound.
Types of Operators:(varies with
Data type)
Numeric:
-
The numeric operators such as equals, less than, greater than
-
Exists: There is a value in this field for a record.
Text
-
The logical operators such as Equals
-
Starts With: Field begins with input text.
-
Contains: Field contains the input text
Advanced Structure Searching
A user may choose a structure from the results structure box with two
options:
-
Use Structure for Query, which pastes the retrieved structure back
to the Chime Query box.
-
Use Structure for Similarity, which starts an immmediate search
for similar structures.
A user may also use a structure drawing program such as ISIS/DRAW
2.3. It is available for free for Win-95/NT or Mac (Power PC) machines
to pass structure searches to our server through Chime.
To paste a structure query from ISIS/Draw into the query page:
-
If you are using ISIS/Draw 2.3 or higher, you can "hot-link" to ISIS/Draw
via the Chime menu item "Edit" "Transfer to ISIS/Draw". Right Click on
the Chime box to see the menu. Once you have drawn your query in ISIS/Draw,
click on the small transfer icon in the upper left corner of the drawing
area to bring it in to the Chemscape query page. For the latest versions
of Chime and ISIS/Draw, you should be able to double click on the Chime
box to invoke ISIS/Draw
-
For all other versions of ISIS/Draw or other drawing packages, first draw
it using ISIS/Draw or a compatible chemical drawing package, copy the query
to the clipboard, and then paste it into the Chime plug-in located on the
query page by selecting the Chime menu item "Edit" then "Paste". (To get
to the Chime menu, position the cursor over the Chime plug-in and click
on the right mouse button under Windows or click and hold down the mouse
button on the Macintosh.)
