Objective:
QTL analyses have yielded numerous possible genomic areas that are associated with economically important traits on nearly every chromosome in the porcine genome. Identifying polymorphisms in genes associated with production traits using fine mapping and adding further markers to gene maps have narrowed the possibilities but identification of key genes has been surprisingly demanding. Genome wide scans with markers are labor intensive, long term endeavors, but techniques involving restriction enzyme cutting of DNA, primer extension of fragments and comparison of different fragments by gel scanning (AFLP) may considerably speed the identification of SNPs related to increased ovulation rate and uterine capacity. The overall objective is to identify unique SNPs and chromosomal locations that are important in increased ovulation rate and uterine capacity in swine.
Approach:
1. AFLP analysis using 12 pools of DNA representing Control, Ovulation Rate and Uterine Capacity lines for 4 farrowing groups. Each pool will consist of DNA from approximately 30 animals for which good phenotypic data is available.
2. Confirmation of prominent fragments on individual samples from extremes in phenotype will be the first level of back testing and limit false positives.
3. DNA fragments differing in frequency between lines will be sequenced and mapped.
4. Validation of SNPs will be performed by genotyping existing populations of Control, Ovulation Rate and Uterine Capacity lines via mass spec genotyping to determine if the SNP also provides within line support for segregation of a QTL.
